"Alien Spacecraft" was composed by Gregor F. Narholz. There are five versions; two of which are used on the show. The pieces are played using a theremin, a marimba, synthesizers, a vibraphone, and a harp.

- 52a. "Chocolate with Nuts" - Patrick focuses on the customer.
- 68b. "SquidBob TentaclePants" - "I've been in love with you ever since I laid my eye on you."
- 92. "Atlantis SquarePantis" - "Our son was messing around with the Shrinkatron again."
- 107b. "No Nose Knows" - "Smells like... something greasy."
- 135a. "Back to the Past" - Barnacle Boy shows SpongeBob and Patrick the time machine.
- 161a. "Mooncation" - SpongeBob floats away.
- 175. "It's a SpongeBob Christmas!" - An x-ray of SpongeBob is shown.
- 198b. "CopyBob DittoPants" - Plankton presses the "Scan" button; Squidward thinks he's dreaming; Plankton prints another copy.
- 205a. "Whirly Brains" - Squidward sees SpongeBob and Patrick's floating brains.
- 208a. "Snooze You Lose" - Squidward appears at SpongeBob's house unintentionally.
- 214b. "Out of the Picture" - Squidward gives the delivery to the martians.
