Pearl and Plankton are not on very good terms, since Plankton is terrified of whales and opposes her father.

- "The Algae's Always Greener": After switching lives with Mr. Krabs, Plankton becomes the father of an alternate universe Pearl called Pearl Plankton. With no idea how to raise a child, he gives her one measly dollar as an allowance. She thinks Plankton hates her and says she will run away to find a new father.
- "Dunces and Dragons": Plankton and Pearl's poor relationship is revealed to go back centuries when Plankton's medieval relative Planktonamor captures Pearl's medieval relative Princess Pearl Krabs. He is about to dip her in a cauldron of lava when SpongeBob saves the day.
- "One Coarse Meal": This episode focuses on Pearl and Plankton. Plankton becomes very frightened of Pearl since he knows that some whales eat planktonic organisms. Mr. Krabs uses a Pearl costume to scare him. Plankton even has a fear-induced nightmare about a zombie Pearl chasing and eating him.
- "Married to Money": Plankton tries to get Pearl to like his new alter-ego, Cashina the robotic stack of dollars. Plankton tries to compliment Pearl's rouge and shoes, but it backfires because her rouge is actually a rash, and her shoes are just barnacles. Cashina eventually wins her over by going to Pearl's room and having a funny conversation.
- "Patnocchio": Plankton tries to retrieve a Krabby Patty that has landed on Pearl's picnic basket. He says that being near Pearl's mouth gives him "the creeps," referencing his fear of whales. Plankton and Patrick end up inside Pearl, just like in the giant whale scene from Pinocchio that the episode is based on.
- "Plankton Paranoia": Since her father's mentally insane behavior is ruining the restaurant business, Pearl and the gang secretly team up with Plankton to help put it to a stop. To do that, they planned an anniversary party of when Plankton first tried to steal the secret formula, which turned out to be a success.
- "Plankton's Intern": In probably their biggest interaction yet, Pearl agrees to work for Plankton as an intern as a summer job but finds the work boring. When Mr. Krabs tells Pearl that a good employee always listens to their boss, Pearl decides to secretly show him how that's not always true by agreeing to help Plankton steal the Krabby Patty secret formula.

- Plankton: The Movie: Pearl, along with Sandy and Mrs. Puff, scold Plankton for his abuse towards Karen and for triggering her transformation into a monster in the first place. They interrogate him on what caused her transformation through SpongeBob's hypnosis watch where they've learned that she removed her empathy chip in the fit of her rage. They tell Plankton that the only way to set things right is to simply apologize to her. But apologizing is something Plankton finds it hard to do. Pearl suggests that if anyone needs an empathy chip, it should be Plankton, to which Sandy responds by installing the chip into his brain. This caused Plankton to feel empathy for the first time while realizing how much he had hurt Karen for so many years. She then helps Plankton infiltrate Mega Karen so that he could reach Karen and apologize to her before she could reach the surface.
- "Stolen Kelp-Cake": When SpongeBob's birthday cake for Pearl goes missing, Plankton is one of the suspects at Pearl's party. He is innocent and he insists he would not try to steal Pearl's cake, just the Krabby Patty secret formula.
