The Complete Second Season is the re-release of the SpongeBob SquarePants DVD box set The Complete 2nd Season that was released on November 13, 2012. Like the original DVD box set, it contains all 39 episodes from season 2.

General
- "Christmas Who?" is counted as a double-length episode. This episode counts as three chapters on this DVD, with the Christmas theme song being a separate chapter.
- "Shanghaied" is also counted as a double-length episode. However, the 15-minute version of "Shanghaied" is used on this DVD.
- The prototype cover had more characters on it than the final cover.
- On the front cover, Plankton is missing the white shine on his pupil. He has it on the back cover.
- In the "Christmas Who?" episode on disc 1, at the beginning of the second half when Patchy the Pirate says, "It's about time you got back! Now I can finish me story!" is removed on this DVD because there are no commercials on the DVD. Below is a comparison of the scene on this DVD and airings on television:

- The uncut version of "Procrastination" is included on disc 3. This is because this DVD box set was released before the scene was cut.

- At some point in 2014, this DVD set and The Complete First Season were released together in a bundle called the 2-Season pack.
- On February 5, 2018, this DVD set and The Complete First Season were released together again in a bundle called The First & Second Seasons.

- The Australian version removes most of the bonus features, except for the "Around the World with SpongeBob SquarePants" special.
Errors
- In all Nickelodeon USA, Nicktoons USA, Nick@Nite, UK airings[1] of the episode "Something Smells" along with the iTunes, Amazon Prime Video, and Paramount+ digital versions, SpongeBob walks up to a building and says, "Hi, building!" which causes the building to flee from SpongeBob's breath. He goes up to Patrick and says, "I just don't get it!" and Patrick says, "I don't either."
- On this and all other DVD releases, the Nautical Nonsense and Undersea Antics Volume 1 VHS tapes, the Nick Scene It? DVD game, the VideoNow disc, the It's a SpongeBob Christmas! Blu-ray, Canadian airings on YTV and Nickelodeon Canada, Polish airings, French airings, Australian airings, and Arab airings, the scene instead goes like this:
- SpongeBob: [walks up to a building and waves] I just don't get it! [the building flees]
- Patrick: [off-screen] I don't, either. [SpongeBob walks up to Patrick; the rest of the scene goes as normal, resulting in the same lines being repeated]. According to the audio commentary on this DVD, this was a sound mixing error. The music also repeats itself incorrectly at that point. It is made obvious since SpongeBob's mouth still clearly says the intended line. However, the closed-captioning on this DVD still uses the original correct line.
- On the backside, the episode selection screen, and in the script viewer, "Graveyard Shift" is listed as "The Graveyard Shift."
- This also happens on the Nautical Nonsense and Undersea Antics Volume 1 VHS tapes, the Nautical Nonsense and Sponge Buddies, Complete 2nd Season, Sponge Crazy, First 100 Episodes, Really Big Box Set, From the Beginning, Part 1, Nautical Nonsense digital release, The First & Second Seasons, The Best 200 Episodes Ever, and The Best 300 Episodes Ever DVDs, and It's a SpongeBob Christmas! Blu-ray.
- "Squid on Strike" and "Sandy, SpongeBob, and the Worm" are listed in reverse order.
- The label on disc 3 says the runtime is 156 minutes for disc 3, but that disc's actual runtime is about 114 minutes.
- The original 2004 DVD release of The Complete 2nd Season had the correct runtime listed for disc 3.
